I love Eliot on a girl, so much that I would never consider using it for a boy. I immediately think of George Eliot when I see it, so (for me) it's always had a very feminine vibe. "Scrubs" has a female Elliot who has given it a lot of exposure as a girl's name, so I don't think it would be seen as all that weird.

FWIW, I've always thought Eliot as a girl's name is something of a no-brainer, with the obvious "Ellie" nickname and the similarity between its -ot ending and the girlish -ette ending. It won't surprise me a bit if we start seeing female Everetts, nn Evie, and female Emmetts, nn Emmy, for the same reason.
