My nickname for Ophelia is "Phee" :). I like nicknames that also have the sound in the name, or that seem like the would come about naturally. For Beatrix I also like 'Bea'.Aura for Aurelia is nice too.

Isis - 'Ice' only for a sports team
Freya - 'Rae' not sure if it needs a nn but Ray works
Ophelia - 'Lia' or 'Phebe' I would go with Fee because its natural or Lia if you plan on writing it down
Indiana - 'Indy' works well
Aurelia - ['Rae' because thats where the emphasis is
Beatrix - 'Bee' or 'Trixie' I know people who go by both
Constance = 'Connie' if you hate it don't use it.
Bellona = 'Bella' or 'Ella' okay

Isis nn Ice - Sounds silly, and I've always associated Ice as a boy's nn anyway. It sounds like the nn of some action hero. Isis is lovely on its own, and is so short that it doesn't need a nn.
Freya nn Rae - Rae sounds a bit contrived to me. I'd go with Frey, but again, I don't think Freya needs a nn.
Ophelia nn Lia or Phebe - I'd go with Lia, since Phebe is too far from Ophelia. If I liked Phebe that much, I'd use it as a full name and not a nn.
Indiana nn Indy or Anna - Definitely go with Indy. I love the spunkiness of Indy, and I think it's great that you've got Indiana picked out for a girl and not a boy.
Aurelia nn Aura, Rae, or Lia - I'd use Aura. It's definitely unusual and pretty. Rae, again, seems a bit contrived, and Lia is just a trifle plain.
Beatrixnn Bee or Trixie - Bee's cute in a jazz age kind of way. Trixie sounds a bit like a stripper's name.
Constance nn Connie - I'm with you on not liking Connie. Perhaps Constance is capable of standing on its own.
Bellona nn Bella or Ella - I think Ella is prettier than Bella, but there are so many little Ellas running around anymore that Bella might be a better bet.

Well... I won't say "stupid." :-) But I will tell you when I don't like them.Isis 'Ice': Not a fan. It's too much of a friend-ish casual nickname, kind of like something you'd yell at someone to get their attention. Freya 'Rae': It works, and I think Rae is cute, but Freya doesn't warrant a nickname, IMO. It's short and not at all complicated. For consistency's sake I'd go with Rey, if anything.Ophelia 'Lia' or 'Phebe': Lia, sure. Phebe, no; it's too much of a stretch to draw on that particular sound that isn't there. Fifi makes more sense to me, though it's definitely not my thing.Indiana 'Indy' 'Anna': I can see Indy, obviously, but I don't care for it. Then again I don't care for Indiana as a whole. :-) I'd rather see Annie than Anna. Anna is too "whole" to me, but Annie is something I associate with a nickname. If I had to pick a nickname for Indiana I'd go with Didi. Aurelia 'Aura' 'Rae' 'Lia': I'm fairly equally neutral on them all. All feasible, nothing very unattractive. I like Rae most between them.Beatrix 'Bee' or 'Trixie': I'd go with the 'bee' sound but the spelling Bea. I guess Trixie is an option, but I really don't like it. :-/ Too... something. Too fictional, too reminiscent of a cereal, too glitter and sparkles, or something.
