Woah, brilliant thoughts there. I love making unexpected but still logical nicknames and Joni for Josephine or Johanna totally fits the bill.
My thoughts on the nickname itself: It's great. I don't like Joni or Joan as full names, but Joni as a nickname is fun and pretty rare.
