On their own I love both of these and realized it is too close to call. I also like the name Samara and probably prefer it to both Mara and Amara.
Both are a bit shorter than I prefer and Mara works great as a nn for many Mar- names that I love like Marguerite, Marceline, Marcella, Marietta, and Mariana. So I personally will never use either but I might use Mara as a nn for a daughter some day.

Especially now that I know Amara is actually used as a word for bitter, while Mara isn't.
But I like Mara more because of the sound. I always sort of thought of it as "an -ara name" like Lara, Tara, Kara. My initial exposure to all these names had them pronounced -ah-ra, to rhyme samsara not mascara. Mara is pretty dramatic seeming to me - has a similar dark quality to Daria or Violet. I have Mara on my favorites, though I never considered using it because I think of it as biblical.
I find that I generally prefer names with first-syllable stress. I guess they seem more substantial or direct, to me. The first syllable of Amara is "uh" in my accent, so the name sounds like "uh, Mara." Or like tomorrow without the T? It flows gracefully, but somehow sounds much less memorable and important compared to Mara.

In Italian the word amara means bitter. It is used as an actual word, together with the masculine form amaro. So if you will ever move to Italy (which I will in the future) it just isn't usable at all. Mara means bitter too but it is at least not a common word meaning bitter, as far as I know. I prefer the sound of Amara. Ahhh this is too difficult. If I hadn't lived in Italy for so long and would never live there again definitely Amara. For someone else without plans to go to Italy also Amara. Otherwise Mara, I guess.

I far prefer Mara. Not enough to use it myself, but it's got a good history, is less stereotyped than Mary or Miriam, and is calm and restrained.
Amara may well mean pleasant things in Japan and Nigeria, but in Latin it means bitter, smelly and generally unpleasant. And that's what I think of first.

Even disregarding meanings (although Amara's really are great) I'd still go for Amara. It feels a bit more complete to me, and feels more interesting and exotic I guess. Plus it's one of the few names that works with and kind of honours one side of my family, Amara's only 2 letters different from my middle name.
