I definitely don't dislike Ellie as a standalone name, but I wouldn't use just Ellie myself. I feel that there are so many gorgeous names that could nickname to Ellie that it would be a pity not to use any of them but only Ellie as a full name. Plus going with a longer name gives more nicknaming potential in case a child ends up not liking Ellie as much as I do. Also Ellie on its own, while it sounds sweet and very friendly and full of light, is not the most formal when used as a full name, and I'm not sure if it would age well.
From the three names you mentioned, I think I like Eleanor nn Ellie most. I like Ella, but, again, more as a nickname for something longer. I like the idea of going with something longer like Eleanor, Elinor etc. as the full name and using both Ellie and Ella as nicknames.
I like loads of names that could be nicknamed to Ellie, here are some of them: Elisabeth/Elizabeth, Elsa/Else/Elsie, Elise, Michelle/Michaela (Michaela pronounced mee-ka-EH-lah), Helen(a), Felicia/Felicity, Eleri, Wilhelmina, Cornelia/Kornelia, Eliza, Elin, Evelina, Melissa, Evangeline/Evangelina, Angelica, Ofelia...Emilia Anna, proud and doting cat mummy to Russian blue Misha
