Ellie is very cute. I strongly dislike Eli as a spelling alternative, however.
Elsa would be my favorite formal name for Ellie. Here are a few others:
Elspeth, Ella, Elena, Eloise, Eliza, Elisheva, Ellen, Elvira (el-VEER-a).

I absolutely adore Eloise as well, but my DH's not that into it :(
