Madelyn isn't French. Madeleine and Madeline are French; Madelyn is an English variation of Madeline. I don't believe it's actually used in France.
Madeleine, Aline, Cecile and Zoé (Zoe) are nice.

I'm not quite sure what you're asking. Yes, Madelyn and Madeline are pronounced differently: Madelyn is usually MAD-uh-lin whereas Madeline is MAD-eh-lien or mad-eh-LEEN.
If you want a French name, you need to use the French spelling (Madeline) with one of the two pronunciations listed for it (click link).

I heard the English spelling pronounced the French way. I liked it. (???)

My aunt's name is Madeline and it's pronounced Mad-uh-lin.

You'll be causing poor Madelyn a great deal of unnecessary confusion. It'd be like using the spelling Amy and insisting that everyone pronunce it e-MAY.
As a somewhat random note, I have a friend whose parents named her Madeline, since it could be pronunced MAD-ah-LYNE or MAD-uh-lin--they decided she could pick which pronunciation she liked better when she was older. She's decided not to pick, and so she answers to both (but is mostly called Maddie).

I like Madeline the best, since it lends itself to so many pronunciations. I call that Maddie MAD-ah-LYNE, so it's an easy guess to say that it's my favourite of the conventional pronunciations.
I have a guilty pleasure form of it, though, and that's Madelaine, pronunced MAD-uh-LAYNE. I'd never use it, but I think it's lovely. (I like most names that end in the "lane" sound--another I really love is Helaine.)
