I don't think that's a problem if they're only going to go by their first names - Emma and Clara, for example, aren't too "twinny", and no-one will know that their middle names tie them together.
One thing to remember is that institutions may get things like initials wrong or mixed up, so having an EC Surname and a CE Surname in the same house could be a recipe for disaster when the twins are old enough to be receiving bills or bank statements from the same place.
