Personally, I think that Emilia is a gorgeous name; where I am, it’s not common at all (people much prefer the Amelia [pronounced differently] spelling, which is also stunning!), and it’s used as an Emily alternative (however, I do prefer the name Emily to Emilia). Despite all of this, you deserve to happy with your daughter’s name (just as he does); do you have any other names that you guys would like, compromising this? What about Irene Emmica (“Ehm-ih-kuh”. This is actually a personal favorite of mine!), considering it honors your mom, and Emmica is an uncommon Em- name? I also came up with Marelia (“Muh-rehl-lee-uh”) and Emerie / Emarie (“Eh-muhr-ree”), which sort of combine Marie and Emilia.
