Apparently this originated as a Portuguese place name, Cunha. This gave rise to the surname Da Cunha, which passed into Spanish as De Acuña.

It seems that the spanish variant could come from Galicia region: Northern Spain. Galician or "Gallego" is a regional language quite similar to Portuguese.
